FWIW the values I see in the integer preference block one field are:
Nothing checked = 15
New mail only checked = 4111
Recent mail only checked = 8207
Both checked = 12303

I just edited my previous post and get the same values as you. It doesn't matter if I'm using 4.52 or 4.61. The results are the same and are saving in each case.
This seems to confirms that the bug is in the program somewhere as the settings were set prior to upgrading to 4.61.

Seems to suggest that the pmail.ini file is not being read or not being read correctly.

These are my colours with blue denoting unread and red denoting recent.

Yep. I get exactly the same.
I've got two other Identities in my PMAIL.INI file. I'll edit the file manually to make sure they have the same values as the default indentity and see what that does. Back soon.
Actually, I just selected the other identities, and the problem is still there. These other identities each have different colours to the default indentity, so looks like 4.61 is reading the correct identity each time. I didn't bother editing the file manually.
And I wonder if this bug fix "corrected the colour selector for filtering rules" has something to do with the problem.

I'm still playing with the relevant settings and find that the colour settings are not always sticking. Trying to find a pattern of behaviour.
Having the new and recent check boxes checked seems to be involved.

Actually, night be barking up the wrong tree regarding my problem.
The issue isn't that the values aren't saving, but that the program isn't using those values when dealing with the folders and new sorted mail.
There was the occassional issue in 4.52 where if I was leaving a folder to go to the new mail folder, and new mail then went to that folder that I had just left, it wouldn't always go bold. So I got into the habit of clicking on my deleted folder before then going to the new folder, just in case that "bug" cropped up. It wasn't a consistent bug, which made it somewhat pointless reporting it.
Also, I'm using AMD hardware with a Gigabyte board, not that I'd think either of these would be a cause, but I guess we don't know at this stage.
As it works for you, it might be prudent for you to give up on it as I don't believe you will find the same problem as me. I do appreciate your help though.

How is PMail installed on your system? Do you use the default destination or something else?
It's in c:/program files/pmail.
As I recall, some years ago it was in c:/pmail but I don't like programs hanging directly off the root directory so I moved it. Maybe I need to check my path statement but as everything else seems to work, I don't think program location or path settings are wrong or a problem.
I'm going to delete Pegasus and try a new install.

Actually, the installer did find 4.52 as it asked whether to update, or install to new location. Installing where there isn't an existing version does not bring up an update option, as I found after I uninstalled Pegasus.
I ended up uninstalling 4.61/4.52 rebooting, installing 4.61, testing, which showed no difference, uninstalling, rebooting, installing 4.52. There was a big difference in the number of files in the program directories so I was initially hopeful, but alas, 4.61 just didn't want to play ball.
I'm in the process of upgrading the version on my laptop, which is 4.4. I'm going to 4.52 first to make sure it works rather well, and then will go to 4.61.
Should have that done in the next hour or so.

Well, all now done on the laptop.
Installed 4.52 and configured one Manual Filter and one Auto Filter.
Did the test with one email for each, and both folders behaved as chosen. i.e., they both changed colour and both changed to bold fonts.
Upgraded to 4.61 and ran the same tests. The Manual Filtered email changed its folder colour and went bold. But the Auto Filter email changed the folder to the viewed unread mail colour and did not go bold. Same problem as my desktop. So I've been able to replicate it on two machines. However, both are XP Pro SP3.
Laptop is Intel powered.
